When do you say "Thank you for making me feel welcome."? What does it mean?

It means a thank you to someone for taking the taking the time to show kindness and friendship. For example: to introduce me to my colleagues/ help me with my new job/ invite me out for lunch or coffee/ be friendly to me as a neighbour etc.

Jura is right. A clue is in the word "Welcome" Well+come ("good" + "to arrive") "Thanks for making me feel good when I arrived."
