It's a very slang/colloquial way of saying
'It made me feel really uncomfortable'
Something that's yucky or disgusting can make you feel 'creeped out'!

Creepy = "Of or producing a sensation of uneasiness or fear, as of things crawling on one's skin."
So, "It creeped me out" just means: "Made me give a creepy feeling."
Like 'weird' -> "It weirded me out."

It could mean both to make you feel either afraid or uncomfortable or worried.
Examples:
"It creeps him out to watch horror films." ( feeling afraid)
" It creeps her out when he gets drunk." ( feeling uneasy or worried)
