As far as I know, the second sentence seems to be the correct one!

Definitely the second sentence. You rarely use "graduate" in the passive voice ("He has been graduated") because it's not normally used as a transitive verb (a verb with an object). The verb "graduate" is sometimes used with an object, such as in the sentence, "The academic committee decided to graduate him even though his final exam mark was low." In this case, you could say "He was graduated by the committee," but it's still more common to hear it in the active voice: "The committee allowed him to graduate" or something similar. Here's a great usage note from dictionary.com: "In the sense “to receive a degree or diploma” graduate followed by from is the most common construction today: Her daughter graduated from Yale in 1981. The passive form "was graduated from," formerly insisted upon as the only correct pattern, has decreased in use and occurs infrequently today: My husband was graduated from West Point last year. Even though it is condemned by some as nonstandard, the use of graduate as a transitive verb meaning “to receive a degree or diploma from” is increasing in frequency in both speech and writing: The twins graduated high school in 1974" http://www.dictionary.com/browse/graduate?s=t

I graduated from....university. The "have" is not needed. It sounds redundant.
