If you are sitting at a normal position relative to the desk, namely sitting in a chair in a position for working, then it is proper to say "sitting at a desk". Of course, if you have decided to sit on top of the desk, then say "on". If you feel sleepy, then lie underneath and take a nap, and say "under".
