If this is related to accounting policy, regulation may be more appropriate.

"the letter", rather than "letter".
"The manner that the allowance has been described in the letter of appointment is not in line with the law."

I'd suggest changing "manner" to "way", to avoid the need for an ugly repetition of "in" in the middle of your sentence :)
