In my opinion, CÙNG and VỚI do not always have totally the same meaning. CÙNG = TOGETHER and VỚI = WITH. 

For example: 

Chúng ta cùng (nhau) đi học chứ? Shall we go to school together? This sentence also can be: Chúng ta đi học với nhau chứ? For these examples, we can replace the CÙNG with VỚI but we need to pay attention to the position of CÙNG and VỚI. 

Bạn của tôi đến thăm tôi lúc 8 giờ tối hôm qua. Cùng lúc đó, anh Tom cũng đến nhà tôi. My friend went to visit me at 8 last night. At the same time, Tom went to my house. For these examples, VỚI cannot have this meaning and cannot replace CÙNG. 

Please remember that CÙNG VỚI is a very popular expression in Vietnamese language, it means TOGETHER WITH  in English.

In my opinion, cùng and với have the same meaning, "with". You can say: anh đi ăn với em không? or anh đi ăn cùng em không? Actually, in my daily speaking, I prefer "cùng". When you want to say together, you need to say "cùng nhau". 

However, you know, one word can have many meanings which I think it happens in all languages. Cùng is also like that. It also means "the same of something". For example, I and Lan learned at the same university. => Em và Lan học cùng đại học.  or at the same time = cùng lúc (lúc= thời gian in this case).

You can make more examples relating to that and ask others to correct you. It would help you understand more how to use it. Practice makes perfect though. ^^

"Cùng" is go with someone or verb

ex: cùng học, cùng chơi, cùng ăn, cùng đi

"Với" is go with someone 

ex: Tôi đi ăn với bạn được không?, Cùng học với tôi nhé!

Besides, "cùng" and "với" have go together

ex: Tôi đi cùng với bạn
