Obviously, there's no difference in meaning, because exclamations and expletives have no meaning as such. I would say that the second would be seen as slightly less vulgar/ more acceptable.

Haha....well... "Holy shit" Is considered a curse, a swear word. "Holy crap" has the same meaning, but is not a swear. However, it is still vulgar.
