They're sometimes interchangeable, but 'hand in' is more often used for when something literally changes hands, as when you give a homework assignment to a teacher. When it's done by mail or e-mail, 'submit' is more appropriate.

Well, here we have a question of register. "Hand in" is a phrasal verb, and it's comfortably used in a colloquial, everyday context. "Submit" has a Latin origin, so it's more appropriate for formal, business or academic contexts. We understand both to have the same meaning (more or less), but our choice depends on the context, ie. who we are actually talking to.
